Some thoughts based on the images and talking to Jeff tonight:
If you connect the X's on the map, the shape you end up with is very similar to the tiny shape on the $100, be it in mirror image. I've tried to overlay the shape on a map of Iowa, and the X's are near some towns, but between the perspective in the photo and the inaccuracy of the markings it's hard to get them to match.
He told me he knows someone named Jason. The guy's a co-worker, but Jeff doesn't know him very well. He says Jason is "kinda dorky, very nice, very religious". (For the benefit of the Crowley fans out there: Jeff doesn't know what religion.)
He doesn't know Jason well, because he only saw his co-workers once a week in a stand-up meeting. The rest of the time was spent working with a single person, Erin, who he knows better, but never spent much time with as the company discouraged fraternizing between co-workers.
Finally, whereas Sunday and Monday he was using double a's in his AIM conversations, today he's doubling his t's. A lot. Pointedly even. Maybe it's not just a fluke, and he's actually trying to spell something out.

Well the next time I talk to him, I'm going to tell him to take the damn pill. Obviously it's going to help... Unless it doesn't. Haha.
I'm going to concentrate my efforts on the engineering part of this whole shebang, as that's my expertise. Hopefully he'll drop some kind of hint I can help with.
EDIT: New blog up on blogspot with pictures of the bag and some other info. I haven't read it thoroughly, but it merits a good looking at.

Spoke to Jeff just now. Regardless of the images in the video showing bacteria, he says his doctor believes it's a virus, and has sent him to an ICU. There he started "throwing up weird crap", at which point they flew him to Ann Arbor. He said he was IMing from the hospital, and his parents were with him. He hasn't take the pill.

This is strange. I have never seen the word "aave" before in my life, and now I have seen it twice in one day. Do you think this is related, yellowcard? The other ref appeared to be an entirely different game.

I just emailed the cells from the first video to a friend of mine with a Phd. in Biochemistry. He says:
"Depending on magnification this looks like bacteria not eukaryotic cells (i.e. us). Most likely cocci (like lung infection stuff). "
I've managed to extract a screen shot from the second video as well. Looks similar, but I've emailed it to the biochemist as well, to see if he has anything else to say.
ETA: the second image (from the long video) is just a close-up of the earlier image. Either way, cocci bacteria would fit with Jeff feeling like he has flu, and coughing a lot.
There's some good information here about the bacteria. It sounds like Jeff is likely to get a fever, possibly a rash and the disease can be fatal. Considering these are likely to be designer bacteria, it could be much worse than the variety the American Lung Association talks about.

Noticed something in the videos
In his second video at around 1:46 a picture of what looks like cells or something pops up in the middle of the feedback. I didn't notice it the first time I saw it but it jumped out at me more when I saw it again in the third video when Steve is handing Jeff the $800. It blips up for less then a second (somewhere around 3:25 or so).
If anybody with video decomp software could take a look maybe there is a clue there.

That's why I mentioned it when I spoke to him on AIM. I figured if it was a clue he'd make some cryptic comment about it, but he just said he didn't know what I meant. Maybe he really doesn't. We all have common errors we keep repeating when typing fast; maybe this is his.

Took you long enough, any way. He does not type with the double "a"'s in the blog ether. I would think with more time to edit that, that would be the place he would be working that more, there. It may actually just be nothing, a rouse. Something to get us to talk about it and not pay attention to what he is really saying

Quick summary (under a spoiler tag in case you want the full experience of watching the video):

Jeff has quit his job. He meets his coworker Steve at night after work, seemingly in the parking lot of Jeff's apartment building. The Air Marshall has given Steve a parcel for Jeff, and $800 for delivering it.
The parcel contains a note explaining that Jeff is dying, but that he has something the author of the note wants, and that this is the reason the author wants to keep him alive. It also contains a broken pill, which is claimed to be "a small dose of experimental medication, designed to slow the effects of [Jeff's] condition". The last item in the parcel is a hand drawn map of Iowa, with several X's spread across it, the word 'NO' written on one edge, and the text "Do not let Jason obtain this" on the back.
Steve and Jeff then go inside Jeff's apartment and get some better lit, but very blurry shots of the items. Steve lends Jeff the $800 (since Jeff is now out of work), but they notice a symbol on one of the bills.

Personally, I think he should take the pill, if it will keep him alive. At least that way he can deal with whatever is going on and maybe have time to find a cure.
