The cube was protected by three at least three seperate security systems, all of which would have to be disabled/reprogrammed to even get near the cube. It also makes sense that any one staff member would not have access to all three of these systems, so that if access devices were stolen or people on the inside were used it would be harder to get past them all.
It would be almost impossible to get into the Museum undetected, disable all three security systems, steal the cube, replace it with a hologram (and suitably hide the devices that generate it so that it's not obvious that it's a fake), reenable all of the security systems, get out of the Academy with an unstable and probably quite large artifact - all without leaving any trace that you've ever been there. V's gang managed to get in and out (without the cube, it would seem), but it was obvious not long after that they had been there.
More likely is that the cube was taken/moved on the night that it was reported to be, but before V's gang could steal it.

i was thinking maybe the cube Never existed -- but we know or at least suspect Zeller got killed while investigating it -- so "we never held it" either means cube was replaced by a fake since Zeller died and it was kept secret or they just Looked at it and never dared touch it

V killed Monica for a reason, if they don't have the cube then why would he of done it?

this reminds me of Die Hard III 'whats better than stealing a truck load of gold? Stealing a truck load of gold, then making people think you sunk a truckload of gold' Everyone thinks the cube has been stolen by V but really thats just to throw the heat off some peeps. It also reminds me of The Thomas Crown Affair, maybe we're looking for a bored rich guy? V obviously set about killing everyone to make sure that he hid the trail of the theft and also the fact that there was no theft, it was imperative that no one knew the theft was never really real.

The original or the reasonable remake? It's an important distinction. Faye Dunaway and Steve McQueen playing chess is the most erotic scene in mainstream cinema-beautifully done.
The murders of the 'team' would indicate that someone is still trying to hide something-why do that if you're the 'boss' of a crime gang who's just failed to steal a cube?

Maybe I'm just being obtuse (and feel free to start chucking fish at me) but I need to try to reason this through on-screen (as opposed to within the confines of my own cranium, which is starting to feel dangerously full).
1. The same person is behind both attempts, and organized the second team as a red herring.
This seems unnecessarily complicated to me. Each extra person involved creates another chain of evidence leading back to the planner. Would it be worth putting yourself in the position of having to commit murder just to leave a false trail, particularly in light of the fact that you managed to steal the Cube undetected?
2. There are 2 agencies at work - the unsuccessful V/Q/K/C team and whoever actually stole the Cube.
This was my first instinct, and still feels right to me although I can't quite put my finger on why. If this were the case, the murders could be explained as retribution for failure.
3. The same person is behind both acts, and organized the second team as a back-up in case the first attempt was unsuccessful.
This just struck me, and would at least provide an elegant explanation for the clean-up operation...
4. I'm completely off the mark, which is entirely possible.

Recall though that Kurt's friend in Academy Security related that the Cube was there - and then gone, neutrino signature and all. Unless Kurt's bud is lying and involved, a Cube facsimile could only work if the security sensors were hacked... possibly by the two insiders mentioned, I suppose. Hmm, then they'd already know it was gone, of course... and the staged robbery could only have been to mask the circumstances of its original disappearance.
But why would they want to do that? Political reasons?

the cube could have been there nicked less than an hour before and the sensors would be unlikely to pick this up as its only a short time, also the cube is likely to be noticed to be gone after more than a day of the replica, however an hour could provide the perfect water tight alibi for the true thief and this would make a second team extremely neccessary. The big problem is, you would need to have truck loads of money to carry this out (Lecks 40,000,000) and that amount of money would probably require a syndicate or the richest person in PXC.

I'm going to join in the notion that the second team may have been set up as a diversion. For instance, if everyone's focus is on Monica's team of would-be criminals, then perhaps it wouldn't matter that eventually we would discover they never "held" the Cube. Maybe all they need is a little bit of time to get the Cube working... or whatever it is they want to do with the Cube.
This leads me to believe that V may not be the ultimate bad guy after all. V may have been ordered by yet a higher baddie to get this team together. Spec, spec, spec.
Another thought is that money. It would require a wealthy person, or group, of course. But would the wealthy person or group necessarily come from Perplex City? What if we're looking for someone from Earth? Not that I have any idea what the conversion rate is.

I've been reading with interest the theory that the Cube was already stolen by the time the (second?) team arrived and waht they could see was a hologram of some sorts.
Then I was reminded of this quote from S Marchant early on in the game.
