The numbers in the second part range from 1 to 288, which is the exact number of words in the file mara.qnc ... Replace each number by the first letter of the corresponding word in mara.qnc and you will get the deciphered message.. I will post it here later after I fix a couple of letters I got wrong... Thanks to devjoe at CD for speculating it might be a Beale cipher, which it was.

I'm not sure if I messed up in the middle part (around 3441) but that's what I got.. Maybe someone can confirm this.. Apparently, the traitors are Riley Dole and Thomas Anderson and they have framed Ray Gatin... I have relayed this message to themisstrim as ray requested in the first part of his message...

Very cool - I've gotta start reading up on my cryptography...

Here's my additional brainstorm.

I've treated the X's as line breaks - but aside from the content of the message, there's some consistency in the headers. I'm assuming since this message is obviously meant for Riley O'Doyle, we've learned that his code signal is DELTA BLUE TWO GAMMA (reminds me suspiciously of Apple 2 Twelve-RU). Alert MAY/FIVE/ZERO/ONE is repeated at the beginning and the end (could this be Thomas Anderson's code?).

We've also got a ton of new locations
-dead drops 5, 7, 3
-rendezvous 3 (do they really mean they won't surface until July?)
-RAMA 10 - this is interesting since it may mean we're off course with the religious slant - there are ten of these things? Is RAMA an acronym for something? You can see it in the header next to QND (an obvious acronym).

Just some thoughts.
I hope someone has more luck with the middle there. That'd help.
