First, I'm not certain that the "voice" that was heard speaking words was actually coming from Jake. Here's the words that were said, in order with the count:

I think he attacked Violet in order to break her watch not to actually hurt her. The EM waves or electrical impluses were in some way hurting him, the same happened when Scarlett used her key.

I am assuming that he has been hiding in the lead lined room away from 'waves' for some time and that this is the 'Quiet Room'. If he has not been there for centuries it means that either 3P, the Academy, or both, have not left Hobbs unattended.

He left the quiet room in order to turn the lights off. The power and electricity were disturbing him.

My initial impression is that he was 'drowning' in electromagnetic waves which were having some sort of adverse effect on him thanks to whatever experimentation he had experienced.

As Level 4 was somewhat sheilded and so he pretty much returned to normal. When the girls opened the door the sheild wasn't complete and when Scarlett used her key to scan the walls, it emitted more (which was why he was complaining.)

Chances are he's been 'living' there for a while but wasn't very happy when the girls kept on powering up all the systems and bathing him in lovely EM

Yes, but with some holes in the theory. The girls are in touch with Kurt via their keys yes? How does this work in a lead lined room? And if it did work somehow (internal monitoring relaying the room chat to the Lancewood system) why did the key chat signals not play merry havoc with the Major's EM headaches????

I think he could handle a little and only started going wobbly when things got too much (for example when keys are used to scan not just communicate).

Though I too was a bit surprised they worked in a lead-lined room, but your idea of them being patched through the comms system in the lab would go to explain that.

Remember yesterday (I think), we learned that the scientists gave intelligence to the cube? Perhaps it's the same concept of Doc Oc in Spiderman: The intelligence (The Cube) realised its power and took over.

Perhaps The Cube was controlling Jake, and maybe The Cube was controlling CT...for all we know, the cube is CT. Maybe it had somebody else do the work for it.

Perhaps The Cube is not a good thing, but it is evil. Being a weapon that can destroy worlds, it came to OUR WORLD to DESTROY ALL OF US!!! MAYBE THE PEOPLE IN PERPLEX CITY KNOW THIS!!! They could want us to find the cube so that OUR WORLD CAN BE DESTROYED!!!

Combed Thunderclap said they hurt their hand. How could the Cube do that? It would have to be a real human body for that, and I'd imagine the best the Cube could do would be some kind of simulacrum.

Also, what the voice says makes sense as something Jake would say, since he was generally doing WHATEVER at the time it was said.

I'm going with Violet's assumption that the Major is from the more recent experiments at Viendenbourg. He mentions he's part of unit 487, and we know that project 487 is active now. My guess is that they're trying to replicate the Lancewood experiments, possibly to find some way to send people to Earth to get the cube / battle the 3P.

If the 3P is an organisation that started out as a group of ex-Lancewood people, then the 3P would have much better instructions on how to use the mined material to create personal teleporters.

Which, to me, suggests that if Sente is in charge of project 487 (and the people at Viendenbourg did say to Scarlett that 'he'll find it all in order next time he visits the site') then Sente isn't 3P because the 3P managed to get their portal working just fine (well, that's an assumption I admit).

The Major says that one person was teleported into a wall, another turned to steam, another to dust. He said that he 'landed' out at sea(?). For whatever reason, he didn't materialise properly, so EM waves cause him to phase out slightly (go 'fuzzy'). He was able to determine that the quiet room was there, and knew he could go there to be shielded from the EM waves and die in peace.

Our intrepid heroes arrive, Kurt switches all the lights and equipment on, and eventually it gets to be too much for the Major so he goes around smashing stuff. It's likely he didn't even recognise the significance of the place he's found himself in.

Getting back to the Cube, if the Cube is a facilitator for teleportation, then it could quite easily account for the damage done at Anjsbourg and the crater to the south of Perplex City, given that we know that one possible effect of a teleport gone wrong is vaporisation.

Claire Castille said that she was looking for confirmation of what took out Anjsbourg. Which suggests she had a hunch. I wonder if Scarlett fancies a trip out there again?

We know that the Cube was transporting light from one place to another...could the light lab be light from Viedenbourg? Then the Major should have arrived there, but because of 487 not having it not calibrated perfectly yet, he landed elsewhere?

Talk sense. Combed Thunderclap could not possibly be a Shadow Man like Jake. If they were, when they appeared in the middle of a busy city, there would have been mass panic and lots of newspaper articles.
