Mostly trial and error - if we came to a spot that didn't make sense, in the vig, we re-ordered the letters in vice (icev, cevi, evic) and the correct words usually popped out that way.

Base64 was mostly trial and error - if a nonsense character showed up in a recognizable word, we just figured it out.

There are a couple different ways to defeat a Vig cipher without the key. If you know a word in the plaintext, you can usually work backwards from that. Furthermore, you can sometimes get key length from repeated phrases. But I just usually use this site: http://math.ucsd.edu/~crypto/java/EARLYCIPHERS/Vigenere.html - you can use it to work with letter frequencies for each permutation of the alphabet used.

Just want to add that last night in chat we were speculating about the meaning of the underlined page numbers:

If you assume that the marks on page 1 are just to draw attention to this (and so doesn't really count), then perhaps, by letter-subsitution:
