So, in chat the tree was worked out like this:

AABAB
ABABB
AAAAB
BAAAB
BABAA
BAAAA
BAAAB
BAAAA
AAABA

^that is starting at the bottow of the tree and going up the first branch, as if you were climbing it. So, letters start from the trunk, and branches go in order of being on top of each other. The letters are: fmbswsrc

The other pages all have the indicated letter at the start, ie I would have the first branch as BABAA.

The problem is - if you start from ends of branches as opposed to from the trunk, you end up with BBABA for one of them - and that is not a valid character.

Ok, the morse-looking thing from chat: flip it, then map A-top row/B-bottom row dash. You get:
ABABA
BAAAB
ABABA

,which is lslkw through the cipher.

And last thing from the same place: the sqares are:

BABAB
BABBA
ABBAA
ABBAB
BAABB

,which is xynou/v

EDIT2: Last last thing, courtesy of Stinkyfinger:

in the quote picture, treat the large-font letters as As/small-font letters as Bs, get

ABAAB
AABAA
BABBA

, and the word "key" from the cipher.

EDIT: So, what we've got so far is: fmbswrsrc sqyqmlow xynou/v wstorrow lslkw. That leaves us with the picture with lots of letters and the general sentiment of "wtf do we do with all of this now?"

I wish we had a crib for the encoded message. Assuming it is a substitution cypher it could then be applied to all the weird letter combinations we have retrieved from the other pages.

This is in no way a coincidence. Look at the words like Mirror and Translate--we've had to translate and mirror text. Transcribe would mean taking it onto paper or an image document, which is necessary (as its hard to work with the images on that page). Method is just describing that we need to do those things to solve it.

I'm ridiculously bad at ciphers of any sort, though, especially stuff like this, and I truthfully haven't understood half of what's been talked about in this topic. I apologize in advance if I'm totally stating the obvious.

Holy crap, I bow to your genius!

That would seem to indicate that somewhere along the lines we need to use the following METHOD to solve a puzzle.

Create a MIRROR image of it. TRANSCRIBE it possibly using JKQOVVKX as a key, and then TRANSLATE from Latin perhaps?

Just throwing it out there. Definitely looks like this Bacon guy is a running theme in the puzzles, and will probably help in our answer - also I am in agreement with the solution being a new path in the URL.

Actually I would like to claim credit for the "key" (see above). But I wouldn't have thought of applying this as a vigenere to the decoded words- wow!

Tried bacon-ifying "JKQOVVKX" then flipping (mirror) it. But there's no code to de-bacon-ify the result Sad
