Johnson's immune? I didnt know that, how did that happen? Is it because his cells are just so naturally bad@$$?
Sgt. Johnson has Boren's Syndrome. Its caused by radiation from plasma grenades mutating Johnson's DNA. It's a condition affecting the neural electric pathways.
The condition has a curious side effect; it is the only known natural defense against the Flood organism. Boren's syndrome scrambles the neural synapses of a stricken person, which makes their physical processes too unstable for an Infection Form to control.
edit: looks like i was beaten to it

It is entirely possible that Johnson, will betray Master Chief, but another likely possibility is Miranda Keyes, the daughter of Captain Keyes, who MC was unable to save in the first Halo.
At hint to this possibility can be found in the Halo 2 Making Of:
http://halo.bungie.org/misc/makingofhalo2mirrors.html
The way I see a scenario like that play out, is that Gravemind, secretly contacts her and tells her that if she stops the Chief from firing the Halos, he'll restore her father. Only trouble is, when he is restored, he's a horrible abomination of his former self and she is forced to kill him, leaving her with even more remorse and regret, for having to kill an abomination of her own father and for betraying the Chief.
It sounds a bit cliche, but so far, nowhere in the story arc has MC, suffered a betrayal from his inner circle, which is a standard staple of the 'Hero arc' .

Hmm, thats actually a good theory. I wonder how the Arbiter plays out in all this.

The Arbiter and the Elites fall into two catagories:
The first being:
http://en.wikipedia.org/wiki/The_enemy_of_my_enemy_is_my_friend
The second being that they've come to the realization that their continued survival depends on an alignment with the humans. After all is said and done they'll probably be a moment between the Chief and the Arbiter (if the Arbiter doesn't have to sacrifice himself at some point in the game) where he'll say something along the lines: "You are a true warrior and I respect you. However, the years of blood shed between our people is still fresh on the minds of both sides. This peace and co-opperation between our people will not come easily for many and so we will return to our homes and continue to work towards a lasting peace."

Yeah, i agree with you.. I remember there is some disagreement between the Arbiter and the Chief (in the E3 Trailer) where the Chief puts a magnum to his chin. I wonder what thats all about.
Anyways, I cant wait to see what the deal is with the Elites and Humans in Halo 3, ive always been a big fan of the Elites.

Sgt Johnson's immunity and damn near invulnerability will definitely have a part to play. Bungie had the complete story line framework when they made the first game so there are clues throughout the games. It's like a movie. How often in films is something mentioned and never used? Ever see James Bond return a gadget unused?
If MC does go back to a previous mission there's always the danger of meeting himself. And I'm sure Cortana or the Covenant would of noticed if there was more than one Spartan around.
A lot of the theories in this thread remind me of Stephen King's Dark Tower series where at the end
Spoiler (Rollover to View):
he makes it to the tower just to be sent back to the start of his journey but with a horn he was thinking about when he got pushed into the door.
But they have already said that whilst this is the end of the Halo series it is not the end of the Halo universe/canon with Halo Wars just being the first off shoot.

So perhaps he will get betrayed by his inner circle...perhaps Cortana...In the wallpaper of her with the japanese writing in it the words read things like women devil past...And a literal sentance was women past devil. Maybe cortana has always been evil and shes acting like a damsule in distress...At the end of halo 2 she didnt seem to worried about being caught by gravemind she seemed almost fine with it.

if you look at the game marathon bungie earlier games, you played a space marine with armor the same name and Master Chiefs and you fight a virus throughout worlds and there is even an Ai Constuct guide and an ancient race in this game and it was also a trilogy... at the end of it all you end up traveling in time to stop the virus and on top of it all you end up having to kill your AI constuct and active the ancient race's machine to destroy the virus.......kinda familiar huh
