 		Kishin & Clover
My Theory on how they're connected
This sounds really stupid, by here's my opinion on what Kishin represents.

I belive that Kishin, in some, heavily symbolic way, Kishin represents Clover/MGP.

Here's some comparisons I made. Like I said, they go deeply into symbolism.

The Two Bullies pull Kishin out of a bucket of water > This could symbolize Tagruato forcing Clover out of the water.

Two Bullies > Two Tagruato Sailors (the ones we are shown)

The boy was picked on as a child, but his mother defended him. > Clover, when he was young, could have been the target to fully grown predators. But his mother, who could've been an apex predator, always defended him.

Kishin's Mother Dies > Clover's species could've gone extinct, and he could've witnessed his own mothers death, before entering hibernation in that trench.

The Girl helps Kishin > Not sure *( maybe a TIDOWave reference?) Cause those TIDO people mugged Ganu the day before the monster attacked. (like the girl making a failed attempt to help Kishin.)

Kishin is locked in that shed > Clover is chained to the Tagruato ship.

Kishin becomes angered, and plans to retaliate > Clover ( as we know) breaks free and destroys the ships (from those pictures.) Now he's seriously pissed at humans.

Dude, not cool... I'm already having enough problems concentrating on writing this paper tonight as it is, now i have that stuck in my head too... At least i'm not the only one awake now.. lol

 		I'll be honest, it's a good theory, but it's probably over-thought. I don't think there's any hidden symbolism :-/

 		Yeah, I figured it wouldn't actually be like this, I was just trying to come up with some reason for Kishin.

Who knows, they could just be following a typical Kaiju film, where the kid faces a problem as the monster does.
