Every cipher has a key, we need to find that key somehow. It must be in one of the documents, we can't crack the cipher without the key.

The same section of the sound file before and after removing the "dots" seen at the beginning of the file. This part of the file is the only part at a lower frequency.
I think this may be a key of some sort for the rest of the audio file since it consists of bars (like the bottom line in each of these two pictures). The dots could be indicating certain notes or a pattern.

Three groups of Nine Beeps; and the dots show up on the third and ninth beep of each of the groups.
hmmmmmmmmm
What do te dots represent? Maybe they're just resonance in the sound wave.

We have three sets of nine. So if we can group the entire audio file into three sets of nine sections, and then identify the third and ninth section of each set, we might have something...
We'll end up with something like: "ok section 3 of set one is a string of 3 beeps of this tone". We'd still have to interpret that into something concrete we can input into the terminal.

i'd say the first 14(?) and last 14(?) beeps are begin and end of recording, especially since it looks like the last series is sort of fading out, like the signal is being lost. I'm wondering if only the stuff that's on the 1200 Hz line is the actual code, and the other stuff gives it a tense or a position or something. There's gotta be a key to this. Way to go PMs, making us actually do work and stuff, sheesh...

Would it be possible for you to make the .gif of the entire audio file? Even if you have to make sections thats OK.
It'll be good to see everything side by side. Also it really clarifies the pattern of the beeps and the second portion of the file probably won't be as difficult to analyze.

Going through the file, there does seem to be a pattern. You can see the dashes/beeps in the spectrum. It is mostly 2, 2, 7, 7, 7 etc before this low frequency section then there are groups of three, 6, etc in a seemingly more random distribution.
Unfortunately it would take at least an hour for me to arrange the entire spectrum with the software that I am using. I can only look at the spectrum "live" and for the last ~ 20 seconds. It would take a lot of pictures. I am sure someone has better software to do that.

Maybe someone with good ears can discern the later pattern. I got lost very quickly.
It goes:
222277727772777 (-- -- -- -- ------- etc)
then that low frequency section
then 3, 3 then a pause
then I think 3, 9, 12, 8, 3, 3, 8, etc. I am not sure in this section at all.

I did the best I could in an earlier post. I couldn't continue because my head was starting to pound. I can't continue now because its too late at night. I did manage quite abit though.
Would it be possible to give me the .gif from second 50 - second 65?
