EDIT:
This has now been solved.
Spoilers ahoy!
Spoiler (Rollover to View):
The first puzzle is the gygax one. By solving it, and manipulating it in Photoshop Google overlaying different cubes on eachother, you get letters that spell "epiphany".
This leads to www.flynnlives.com/epiphany. This is another puzzle. You have to erase all the text that is floating in the screen. And you will be left with a bunch of letters floating. They will form a word during a nanosecond. So printscreen is recommended. And it will spell digitalpulse. This also works with www.flynnlives.com/digitalpulse
There is a countdown there ticking down till about 8 am western time next wedensday. And assumedly there will be a big ARG event in 16 cities there. There is also a poster there which is referring to the booktour of Kevin Flynn. This has several words underlined which spells out ten6rgtakaks This code can be used on helloflynn.com to unlock a new audio clip from his book tour and to earn a new badge on flynnlives.

Thought I'd double post since this seems like the first obvious clue.
A poster from Kevin Flynn's book tour. I'm pretty sure this is a good starting point!

hunches welcome?
It looks like we'll be finding stickers with codes placed near bookstores that were on the book tour.

Clicking the dots on the side of the puzzle tell you where to put them I think

On /gygax, the puzzle has keys on the upper left and lower right of the page.

In one of the threads one of the users mentions that during the protest in April, Sam jumped from the helicopter near another building Jordan designed (The Embarcadero.)

Of course it's another FLASH based puzzle and I can't do anything from here.
Click on the "picture" on the FL home page and it takes you somewhere (didn't look at the link)
Discussion boards also had a copy of a page of one of KFs books, and also Zack posted a picture of what looks like a Tron sticker with a black bar blocking something out. (On discussion forums, top thread)
OK Puzzle Gurus..... GAME ON!

The boxes on the corners are matching pair of numbers that the pieces go together with, we just need to put these pairs in the right places!

Align them how?
I'm trying to overlay the two in Photoshop, with the shapes arranged based on the key, but I don't see anything?
