Either way, Alex's pose in this one was obviously a deliberate callback to it.

Nah, I don't think it was Alex at the end of that tunnel. Those arms are way to long and hit below his knees while a normal humans arms hit about mid thigh. Considering how the rest of the tunnel don't look too dramatically distorted I'd say it was the operator. Unless Alex all of a sudden got some freaky ass proportions.

OK then... new theory. Is it Slendy when he came to pick up the body? Does someone have a screencap of that bit from Entry #49 to compare?

Just came back home. I watched the entry earlier this morning before I left, and I really shouldn't use any future entry to start out my chipper morning.
This entry was the first one to disturb me in months. TTA was right...this is the best part. I think I felt nauseous, which I have to commend Troseph for doing. The last time I felt this way was...almost never, unless you count Entry 14.
I didn't expect to see anything like this, but why? I knew it was going to "be big" but I left it at that and just went with the flow.

I think the silhouette could be Alex in 29. Knowing that the chest came belongs to Alex, it wouldn't make sense at this point for him to discover blood from his own crime, and see the Operator off in the distance.

38 could easily come between 48/49 and whatever happens next, and finally 29. At some point, Jay has to take/receive the chest cam from Alex though, in order for it to be him in 29. He could take it and run during an upcoming confrontation, run towards the tunnel, discover the blood (since he wasn't there to witness a murder the first time) and then see Alex in the far end of the tunnel, thus ending entry 29 and leading to what is probably the end game for the season. We ARE going to have to see the Masks at least one more time though.

I also think that Operator disappearing with a dead body is what happened to Amy.

I definitely love the idea that the Operator is controlling Alex. It seems like Alex might have a little bit of control at least, based on the whispers. I agree he was probably talking to Jay there, because if Jay got too close the Operator would get all berserk and kill him. But then when he attacks Bruce, the Operator still thinks it's Jay. Alex wants to save his friend, so he plays along like it is. But then for some reason, perhaps when Bruce goes "WTF are you talking about bro", the Operator figures it out and still wants Jay dead, so Alex calls him up. At least it would give Alex some slightly less evil motivation to kill our well-loved but little-known friend Bruce.

In entry 45 Alex yells that he will kill the hoods and masks if he sees them again. I really believe this is someone we don't know, but Alex does.
