But the tape wasn't from TTA. It was from Alex.

There should have be a "red herring" option, though the Alex theory is interesting I'd have to question why he would do it.
The Trosephim option is pretty much the red herring option. Anyway, Alex told Jay a fucking ghost story about people stretching other people on trees till they died. Why he does any of this can be explained by his warped mind.

Where's the Jessica option? The Skully was part of the "side effects" Tim refers to at the end of #87. Jessica was Skully.

This is about what you think Skully was. I could and might make a poll for WHO Skully was. Your theory would go in the "third masked person" option though

The skull-mask footage was from before she even became involved.

Skully is the true villain of Marble Hornets. The question that no answer ever satisfies. The amorphous mass that looms out of the darkness to torment you troubled mind again & again, no matter how many times you attempt to drive it away with the piercing light of knowledge. It has mystified & horrified hapless viewers since time immemorial, & will continue to do so for eons more. Skully will outlast all of us. Skully is that which can never be known. Skully is Fear Itself.

New theory! Skulls is The Operator's Masky state. Think about it, he's around himself all the time so surely he must have the symptoms of Slendy sickness by now, thus he has Skully.
... Or something less ridiculous, I dunno.

I always thought that 'Skully' was just a symbolism of death - particularly Amy's death, since that was the last time, chronologically, that we see or hear from Amy, Alex tells Jay that she wasn't seen again after jumping out the window in that entry, and Entry #86 somewhat confirms that Alex killed Amy.
Also, looking at the image of Skully, there appears to be blonde hair behind the mask, rather akin to Amy's hair. (Screenshots below.)
The only thing that lets this theory down is that Skully seems to appear before Amy began recording, and she also tells Alex that there was a tape already in it but when she tried to watch it it was 'messed up or something'. There was also footage at the beginning of Alex going through a dark building, that seemed kinda similar to the basement where he was with Seth.
But the Skully shot seems out of place from the rest, and the blonde hair behind the mask is a giveaway to me. Also, whatever was on that tape, it is likely that Amy recorded over it when she was talking to Alex. Strange 'impossible' anomalies have occured on film before, and I don't feel it is much of a stretch to assume that the Skully image and distortion appeared right where Amy stopped the tape to start recording over it. Basically, this is an image of Amy with a skull image over her (rather than her actually wearing the mask) and is a metaphor for her death that was soon to come.
Amy, you dumb blonde! We will never know if that footage you recorded over was significant!
It's one of those moments where you wonder if OOG issues with the cast had Trophism re-write their original intentions. Were Sarah and Seth supposed to have other parts. Was TTA three people? Etc......
Popular or not a good example of this would be Tribe Twelve in which the actor who played Milo was supposed to appear again, but they had a falling out. This lead to re-writes and changes in the original story. Perhaps Marble Hornets had the same problem.
I mean imagine if Brian got tired of playing a masked guy and walked away from the series.

Skully is Rocky and is the true mastermind behind the whole series.

I'm sorry. Truly. https://i.chzbgr.com/maxW500/2532900096/h4B902163/
EDIT:
On a more serious note, ToTheArk had a habit of making fun of the Marble Hornets cast. (Anyone remember Alex Kralie's puppet show?) Perhaps the "Skully" face--which was white, bald, eye-less, but otherwise silly looking--was mocking The Operator.
FURTHER EDIT:
Darn, the video was from Alex? And here I thought my theory was sound. Uh, alright, then maybe it was...a new shoulder tattoo, maybe?

Brian didn't actually play a masked guy. Hoody was Tim or Troy or Joseph through out the series.

It was also brian. Going off s2 special features they blurred the name as for who was playing Hoody in the entry where alex chases them and gets caught
