Good job on finding the command word. I thought it was a strange coindince that a troll like post showed up in the forum shortly after I'd learned about it's meaning in an online context.

Thanks.
That makes more sense than just posting up "This is my spec, which was right" and then not posting up the spec itself...

This sounds like a key for a cypher to me. Some sort of modular cypher maybe? Modulo arithmetic is sometimes called "clock arithmetic".
On another note, "Troll" was a really cool puzzle, and really awesome that you figured it out.

"i am just like night and day Just parts of a whole "
The key for this solution is split into two parts.
"music is a camoflage for my message"
And it will be hidden in an MP3.
Sounds like misunderstood, guys, time to pull that back out.

More on misunderstood:
Exact lyrics as transcribed:
Pt1:
Baby, do you understand me now
Sometimes I feel a little mad
Well don't you know that no-one alive
Can always be an angel
When things go wrong I seem to be bad
I'm just a soul who's intentions are good
Oh Lord, please don't let me be misunderstood
Pt2:
Oh, Lord, don't let me be misunderstood.
Don't let me be, don't let me be misunderstood.
No, no, no, no, no, no, no, no.
My take on this: 60 seconds is 5 cycles in a mod 12 system, leading me to believe that we're watching for something in both of these files, and the exact time it happens. Using a mod 12 time system, we can grab a new letter each time it happens. Judging by the repetition of "don't let me be misunderstood", I'm thinking that might be it, but that's only three times... bah, I'll try it, gimme a minute.

Doesn't work, but then I realized we could try matching things up the other way around- finding the letters first, then the times.
Dunno what it'll do, really, but look at the letters- each one matches perfectly to one or more word in the song, captialization and all, except for 8 & 9: E and F. So since things still match up well to the mods, I'm busy finding possible matches.
The interesting thing is that lower-case c doesn't match up until you use sentence capitalization in lieu of lyrical capitalization.

Spoiler (Rollover to View):
Okay, here's a list of all matching words from misunderstood1.mp3, the time the word is played, and the mod12 time the word is played:
Code:
letter word time mod
t-
that 39 (3)
things 44 (8)
to 45 (9)
B-
Baby 30/31 (6/7)
But 38 (2)
W-
When 43 (7)
b-
but 38 (2)
bad 46 (10)
be 53 (5)
c-
can 40 (4)
cuz 47 (11)
f-
feel 36 (12)
m-
me 33 (9)
mad 37 (1)
me 52/53 (4/5)
misunderstood-53/54-(5/6)
n-
now 34 (10)
no (one)39/40 (3/4)
i-
intentions 49 (1)
p-
please 52 (4)
Here's the reworked lyrics that I based that on, taken directly from listening to the song (capitalization counts!):
Baby, do you understand me now?
Sometimes I feel a little mad.
But(but?) don't you know that no-one alive
can always be an angel.
When things go wrong I seem to be bad.
Cuz (cuz?) I'm just a soul whose intentions are good.
Oh Lord, please don't let me be misunderstood.
Pt2:
Oh, Lord, don't let me be misunderstood.
Don't let me be, don't let me be misunderstood.
No, no, no, no, no, no, no, no.
So if we make a list of mods and matched words from 1-12, we can fill it partially in, because some letters only have one word/mod option, and others have one after possibilities are eliminated.
intentions-1
-2
-3
please-4
-5
-6
When-7
-8
-9
-10
cuz-11
feel-12
So what we're left with is the fact that E and F are conspicuously missing, but I really don't think this is a goblin- since I've only used misunderstood1, and misunderstood2 has massive amounts of file-level data in there that misunderstood1 doesn't, I think the E and the F are in there somewhere. No idea where, though. Or maybe I'm just way off.
EDIT: Also, when I was listening closely, I heard something weird after the word "bad" in misunderstood1, could someone check this out? It might be something under the audio, like under the white noise in starryeyed.
