It's basically saying you pronounce it like this: Si-(as in sister) zuh- gee

I say it like this: Psi (greek letter) zig (move every zig) eeeeee (I'm falling down a well). Though I suppose if the y vowel sound was constant that would be wrong, that's still how I like to say it.

How could you get rid of such a wonderfully formed word such as Syzygy! I'd go for:
The Syzygy Project: Perplex City - the best of both worlds.

The fact that we can't even pronounce it makes it even funner! And besides, you know the puzzles will be good if you can't even solve the mystery of how to pronounce the name of the ARG. Heh.
My vote's cast for the original Project Syzygy name.

I think Project Syzygy is the superior name, and Search for the Cube is pretty much the only alternative that doesn't sound silly. Perplex City? Really? It just doesn't sound right.
Me: "I was doing some background research for Perplex City the other day..."
Someone else: "It's pronounced perplexity and I hate you."
-or-
Me: "I was doing some research for Project Syzygy the other day..."
Someone else: "That sounds like an awesome game and I have so much respect for you. Here, have ten million dollars."
So, really, the dilemma has solved itself. Go with Project Syzygy and strangers will give you money.

I'd just like to take this moment to say that this is the best tread ever. I like how people that leap on a puzzle and tear it apart like super-intelligent and super-puzzle-hungry wolves can take their downtime to sillily discuss silly names. I already know that this is my favorite thread of the whole uforum discussion of this ARG even though we've barely started.

How about "The Syzygy Project: Search for the Lost Cube"
It has an Indiana Jones feel to it.
