I looked around a bit, this seems to be the trailhead according to the wiki...

Got this link to the puzzle number three form the ARG Insider.
Are these Arabic mathmagickal ciphers? I can't make heads of tails of this clue.
There is a blending of Sufism and the Kinghts Templar here which seems to be a clue as the the Hermetic flavor of this game.
This game seems to be a bit to kooky. Why do I want to contact the underground races?

It really just looks like a page describing how to derive the 3x3 "magic squares". Simultaneous equations and such. Notice how they gradually fill in the square as they go along. (What's weirder is that it's a capture of a Google cached page...)

There is a bit from the Naked Lunch that brings in the story of "Who Shot Cock Robin". We know it was the sparrow with the arrow. The arrow being a symbol of Saggitarius, the astrological sign that the Sun is passing through at this time. We also know that
Spoiler (Rollover to View):
the sparrow was shot with the trustful webley.
Hidden Puzzle: Giveaway?
Hidden in source code of the photograph of Harold Davis is a piece of evidence that contains his last words.
This is needed to understand the timeline of his death and to discover what it was that he was researching that caused so much trouble.
There have been few investigators to come forward and share their speculations as to what this case is all about.
The first investigator to post the url to this information at the MagickBrew will win a $20.00 Book Certificate for Borderland Sciences Research Foundation

I don't know if this is of any help, and I'm not actually a player, but I noticed in the picture of Harold Davis, on the wall behind him is actually a symbol/emblem etc of Thelema, a path of Paganism founded by the infamous occultist Aliester Crowley.
Around the place are many otehr references to the occult too, such as "AsAbove, So Bleow" (which is an ancient occult maxim) and so on.
Sorry, I don't know if any of this is helpful or not, but its just an observation.

It was obvious once I saw it.
The capitals spelled out livejournal when descrambled.
The bottom row is a substitution based on 11. the A and L are the key. 11 is given as a clue by the House Dick. This forms the basis of a cipher called English Qaballah...or so says Harold in his live journal...
It is with English Qaballah that Harold Davis makes contact with the Hollow Earth...that and the Green Man...

Yes, there are openings in...the region of Alberta, Canada. Many of the sudden appearances of strange looking animals are explained by these facts.
My jaw hit the floor when I saw that. And no, I havn't seen any strange looking animals in the last little while.
The colored letters in the VRIL/Underground Races page are

R B S A
but they don't seem to ROT to anything. The closest to anything I can get is BLCK (black without the A) but that's the only thing that caught my eye. On the bottom of the page is a banner with the link to http://www.humanunderground.com/index.shtml, but that seems to be a META page. Another link on the VIRLSCHOOLS page is http://www.worldworksgames.com/caveworks.html, but that again seems out of game. The book that is talked about "Phantom of the Poles" is an actual thing, written by one William Reed in 1906. That's all to report I think!
EDIT Link! Found on the Time Travel page...

EDIT EDIT I found a comments page on the Skybooks site and I sent a question asking if they knew anything about one Harold Davis. You it's a good game when your not sure if the site is in game or actually for real. In other news, the whole thing about underground races and a massive cave system is actually kind of cool. Creepy!

Then why has this thread (a) not been archived, and (b) been bumped? If there is something new to investigate, perhaps it needs a new topic?

There has been at least one update since Dec.22 but not a lot has changed. Most of the links that had solved puzzles have suffered from link rot.
I was recently responding to a notice on the Toxic Blog...
http://toxicbloging.blogspot.com/2005/08/why-did-they-kill-harold-davis.html
I think with the death and rebirth symbolism of the Green Man signifies that the game never ends.
