Ok, I don't tend to speculate much here, but have some thoughts.
As has been mentioned, the use of the initials CT seems a little too coincidental for my liking, so I am presuming for the minute that CT may be Combed Thunderclap, and based on the 2 emails regarding the break up of Aparna and Martin, CT is also Akana.
This is also backed up by Cassandra's input about Aparna being 'Leafless' in Hindu - to much relation to the Combed Thunderclap sites with all the leaves!!! (also ties in with Combed Thunderclap being female, although there was no real evidence of this I too felt she was female!)
What I haven't been able to figure out due to the distraction of work (damn it!) is what this means, what it tells us and how it fits in with what else we know. Do we have any idea of dates for those emails?
My other thought was that 'Ian' could well be either Maine or Stephens, or the one that turned into steam. Its too soon after their death for her to be in a relationship.
Any ideas?

So...reading those files have been rather fruitful and interesting.
First of all, kudos to the graphical analysis of the files. Though I have to admit I think it's some sort of "planned" coincidence since why would random data be made to display a image of a number.
Anyway, teleportation seems to be the operative idea right? That's quiet a crazy power to have at your fingertips. Dangerous too. I pretty much concur with Ampetrizzo's speculation though I suggest that there could be an alternative.
Phase 1 could be the dissolution, the demolecularizaiton of the usbject.
Phase 2 results in that person's essence (whatever they've been disassembled into) transmitted somewhere.
Phase 3 results in bringing them back and putting 'em back together.
What I want to say (and I have only instinct here really) is that this is the result of an experiment to put organic beings into an energy form and send them somewhere else. The results for failure are pretty high. However if they're experimenting on live subjects, one would think they've succeeded with the inanimate. That in and of itself has a ton of potential in commercial, military, and industrial use. Strange how it's being kept secretive until they perfect biological transfer.
Anyway, has anyone replied to Kurt/ Scarlett with a proper separation and untangling of the file?
I think there are these parts:
1.) Lab notes that relate to the actual experiments
2.) Someone's (possibly 2) social e-mails
3.) Written documents (not in lab speak) about occurrences in the lab.
4.) programming code
5.) e-mail code/jargon (possibly related to the gatehouse)
6.) an active lab note. What I mean by this is that there are some cases where there's a //yaddayaddayadda. What I think that means is that's code churned out during the process of one of these experiments.
I don't have the time to do it but I think it would be productive to divide the text fragments into those six categories and just send 'em in. Maybe. I dunno, I bet someone has done it already anyway.

I'm fairly sure "Aparna" appears twice in the text, so I took this to be her signatures from the end of the Dear Martin letter and the letter to Akos, which means that the CT probably belongs elsewhere. I think its a bit forced to use this to put a name to Combed Thunderclap.

CT There are many instances where there are two letters appearing together and unattached to anything else, so it may be a bit of a stretch to select the CT to use rather than anything else. Aparna definitely appears twice in the document - when you transfer the temporaryfile.txt into Word, they are on pages 11 and 14. I think that notso is right, and that both emails are written by the same person - Aparna.

Second, something's been bugging about it - specifically the red lines - and I've finally realised what it is. Is it just me, or does it remind anyone else of spectral lines? If so, any chemists/physicists in the house who could identify the element it might represent?

Looks like we're supposed to shift the lines back into position... There's still corruption about 3/4 the way down the image but I can't for the life of me fix it...

That's some excellent work
How did you get it this far? I got to the point you did in your original post (ie the 487 but nothing much more than that), but then got stuck.
On a side note, someone already mentioned it but has anyone sent the info we have so far to Kurt or Scarlett yet? I would but I've had no previous contact with them and it's probably better coming from someone who's known to them.

How are you stripping out the text?
I had a quick look at the code, but I don't code in C. Could you explain it in words?
(sorry to be such a pain, but hoping that I might be useful, although probably not)

I stripped it out just by reading a text file with a string on each line, then looking for it in the data. When the code finds it it moves the remainder of the string forward to overwrite the bit we're deleting (that's a quick description of the C code.)
That gave an almost correct file - not quite though. GIF files are made of a header section then numerous blocks upto 256 bytes long, each block holds the length of the data it holds in the first byte, then the data. Then repeat. The last block is one single byte = 0. The file then ends with 0x3B. Most blocks apart from the last two, should hold 0xFF bytes of data - but when I'd stripped out the strings some contained less. I had to manually remove text from these blocks leaving certain characters in place until a bit more of the GIF could be displayed.

Yeah, looked back and found the second 'Aparna'. Oh well... was almost an exciting discovery!!!

If so, I've already done something similar before (for the Python Challenge). I'll see if I can adapt the code...
Edit: No can do, unless I can fix the GIF corruption somehow.
Edit 2: Firefox can display it, so I can get s screenshot of it. My code needs some work, but bits are right.
Edit 3 Better, but with a few more unfixed lines
(lines that couldn't be positioned correctly are replaced with a transparent line).
Edit 4 Further improvements for lines with more than one possibility for the position.
Edit 5 Show lines with unknown positions at the same offset as the previous line.
