after reading this thread, i am thinking the people chasing them were monitor/agents. if we refer back to the first matrix movie, when they had neo in the interrogation room, they could change things, like taking away his mouth. if this is the case, they caused a whomp? and took dina. i am now speculationg that the ai man is a monitor/agent who doesn't know/remeber it. sorry if this was brought up before but i didn't see it anywhere.

That would be creepy, but as someone else said earlier, its hard to collect garbage from someones mind when the GC is running around with beth.. :)
