Our Union Station used to be part of Amtrak, but they cut service to us in the 90s, so now it's just a historic landmark. I'm not sure if there's really anything there at all anymore.
And yeah, that download machine thing was insane, which is why I continued searching for other ones. I was pretty sure I was doing everything wrong until I found the neat easy one.
I'm not sure what you mean by visual, but I'll give it a shot. I asked around with the group of people I do ARGs with on the internet and some of the guys that were going to PM the promotional one I was going to start and they sent me to CipherClerk's Applet. So, from there I copied and pasted the first code into the text box and then it asked me for ten numbers and some substitution letters. I put in our roman numerals and assumed I wasn't going to get anything because I don't know the substitution letters. And I didn't get anything, but noticing that the output contained computer code, I put in the other code with the same numbers and didn't change the letters and got the address. Maybe we need to find sub letters to get the first part?

I live near and go to school in Phoenix, but I'm unfamiliar with Union Station. I've only gone by there a couple of times, and I didn't even know it was open to the public (or if it is, if anyone even goes there anymore.)

The 2nd half is probably more specific information as to a location at the station for something (Like a locker key) or a time to meet.

Congrats on the second part! I didn't even consider solving that part first. Although this solve strengthens my expectation that the first part isn't Enigma.
I've got a Vigenere crib-dragging excel sheet for the first part. Can anybody think of good plaintext candidates? I've tried "key" (too short to see anything) and "locker" (nothing stuck out).

Nothing stood out (although 'Jake' was too short to tell, really). I would guess it contains further instructions of some kind, not a repetition of what's in the other text.

I've been wondering about the first code in conjunction with the letter I got, and maybe it's nothing? The letter said I would be receiving other orders because the code was intercepted. Unless the person who gave the box to me was the one who intercepted it from this HC place... I don't know. I haven't made any headway on the first code either.

This is how I see things from what has happened so far...
Some organisation somewhere, has been using text-only cryptograms as a method of giving its operatives instructions.
The box you received, is the "key" that is refered to in the memo you were given. That "key" was supposed to be used to decode the orders.
The courier that was supposed to deliver the key to them, instead diverted it to you, for reasons unknown. I guess he wants you to know what's going on?
With the key now missing, this "Encryption Department" is now re-sending the orders using a new method - however, if we can get a hold of the original "text-only cryptograms", we would be able to use that key to uncover what is happening.
Anyone care to counter-spec?

I finally got something new! I leave my windows just a little bit open so it's not as hot inside when I get in, and someone had thrown in a CD. As soon as I get home, I'll see if there are any files on it. Maybe this will be the key we need for that first part. My fingers are crossed.
