I think it may be important to note the subject line from the PM:

Sounds to me like either a bit of AR's still there and snuck that in, or there's another personality/AI. The personality/AI posting in the text body seems to feel that it's in control doesn't seem to be asking for help.

You know, assuming this new presence is is bad as AR said, For all the intel he provided us with, he'd probably have been farther ahead to just post the words "You're boned." and call it a week.

I don't believe AR ever said it was "bad". He just didn't know its intentions. Neither do we. But obviously something's a little off if it's taunting us with that fact.

Unlike his replacement, AR didn't seem to have a Bender-ish personality. "You're boned" probably wasn't in its vernacular.

Yeah, that was noticed by the B.net'ers, when it was happening. I kinda wonder if that's what AR meant by "leaving its legacy"... you can't delete a PM. Now it's not gone and forgotten, presumably like the new guy wants it to be.

He said it was malevolent, I take that to mean bad.
All I'm saying is with a single post he could have called it a 4 day weekend and relaxed on the beach with some margarittas while he was slowly killed from the inside.

The beehive background that the new entity uses is the same as the background Bungie has been using for their wireframe 360 degree models of vehicles and weapons.

So, I'm not sure what the point of this might be, but I played with the new entity's avatar a bit because it looks like only a small part of a full image. I did one where I just directly repeated the image to try and complete the pattern, and another where I sort of extrapolated the lines to see what the full picture might look like.
