if you take number the y axis as letters, then the faint line spells: furtivis literarum. This relates to a book on cryptography called De Furtivis Literarum by Giambattista della Porta, who created his own substitution cipher.
CipherClerk's applet includes the Della Porta cipher, but I still can't figure out if we are supposed to be making our own table in that style (which the 26 x 26 seems to indicate) or if we are just supposed to use the original cypher on the letters that are given.

I think the 2 was added to show us that we should work on the fainter line first, as it show us how the main graph line is encoded.(See JimmyImpossible's post above)

Thanks. I can't speak for the others of my team who have been faithfully posting public information as well as "solves" here, but personally, I was starting to feel a bit lonely here on the forums so I truly appreciate the contributions. I hope that more players/ lurkers here will take note of the increased complexity of the puzzles and enjoy working on them too.

missing letters Some of the Japanese text is hidden. I don't know how to reproduce it here but the contrast has to be turned way down to see it. I don't know how long it has been there either.
