Just a bit of an idea dump of things I've realized about Tommy / John / TJ.

From what I'm seeing, Tommy and John, it seems, aren't physical halves, but mental halves. Maybe their psychic 'abilities' are of a short-range hivemind?

See, Malinski referred to them as 'the boys' after meeting up with them. A plural. And, he made it seem like their interactions were somehow... extremely unusual and bizzare. Possibly they're using some sort of code like in the emails, to think as a collective.

Also... John seems to literally be the head though... Tommy seems to be the personality, while John seems to be the intellect. Tommy seems to have... a lower comprehension, almost a basic comprehension, when compared to John. Mayor of Simpletown, as he said.

Tommy seems to be a personality without a mind, if you know what I mean by that. Not that he's dumb, but that he's... Incomplete.

John... He seems to be a mind without a personality. Concerned with facts, not emotions. Tommy's opposite. I think my Dyslexia and Autism comparison was more appropriate than I at first realized.

If you look, we've lost both of them in their combining. One had quirks exclusive to one, whereas the other didn't have those, but had others. When they merged, these quirks were eliminated, in order to create perfection.

Perfection, at the cost of the individual.

It's a nice analogue to mainstreaming. If you try to remove the dyslexia from the dyslexic, or the autism from the autistic, you lose the dyslexic, or the autistic, not just the 'disease' that 'plagued' him or her.

See, when they reunited, their quirks disappeared. The little hiccups of dyslexia in Tommy and of autism in John. But so did their personalities. Someone else surfaced.

It's an analogue to mainstreaming, something that's plagued me all my life. Society's want to eliminate these 'disorders' because they don't understand them. Like the EIOEO and Tommy / John.
