Well, in Mission 3, the note from the Madrigals says, "If the Ekaterina don't stop you, we will." I thinks this means that the Madrigals know what the clues are and that they protect them.

First of all, it seems fairly obvious from the books that the Madrigals are at least mostly malevolent, that the Man in Black is one of them, and that McIntyre has some dealings with him(though I can't quite be sure on that one, it's been a long while since I read book 1).

Now, that said, I'm not predicting that Amy & Dan are going to be grouped into any one branch, since the current premise is two kids against four huge families, any ties to one side of a feud could completely change how events happen. I think it's at least slightly more probable that some time between now and the end we figure out that they're something completely different, possibly explaining why they're so much better at it, leading either to
A)action/drama/butthurt coming from the houses because they can't figure out what to do with them,
or
2)explaining why everyone seems to be focusing on them so much, despite they're lack of obvious abilities(Also, I did not say they obviously lack abilities, that much seems clear),
which either
A)leads to a more interesting/climactic ending
or
2)ties up a currently thick yet moderately obscure end.
