you might be more familiar with the word "vicariously" as in "experiencing something vicariously"

Vicariously:
indirectly, as, by, or through a substitute; "she enjoyed the wedding vicariously"

So, she's just saying that she's empathising with us, by feeling exhausted because we're running around so much.

But, she's clearly still an Evil Computer AI (tm). We'll probably find that out for sure in Halo 3.
