 		Who IS Madeline's Father?
A theory has been set out telling us that after Gideon died, Olivia had another Child, Madeline, but who, then, would be her Father?

I don't think we've been introduced to any other characters from the 1500's, so I'm going to go with:
Gideon is her father. Olivia had her before 1507 when the fire destroyed the house, but after she had Thomas (1494). Madeleine is the youngest of the 4, but they ignored her because she was so young.

And the puzzle masters at Scholastic thought "Gideon and Olivia had another" was too long for a cipher clue.

No, because a child is usually referred to the mother who actually gave birth while the father never actually "had" the child.

 		That would explain why she is still a "Cahill" - otherwise (if her father was not Gideon), her surname would not be Cahill...

I don't think so, because with book 7 another part of the picture has been revealed, and it shows 2 people in Black riding away on horses.........

Those could be other Madrigals. Maybe Madeleine built her branch faster then others.
