I recieved a response from Amy:

For the record, the countdown timer is apparently retrieving data from a page that gets cached by browsers and Adobe Flash, so unless you forcibly refresh the page the timer might read the same over and over again.

At work, the page always said the same time until I forcibly cleared my cache.

Timer is meant to count down to December 16th at 1:10pm (I think). I don't know if it's based on the local time or if it gets it from the server.

Solved the puzzle thing too, attachment is the message you get when solving it.

Although the twist in the story makes little sense to me for now.
I mean first we were looking for Amy and stumbled upon Ellen who was being "held captive" and reverse engineered by Infosale. Then we helped a partially corrupted Ellen get out of the Infosale firewall but dint gain any new information until Samantha came back and she told us about Amy's mail address. And now suddenly the "sentient" programm that is being reverse engineered needs to be destroyed? I mean ok, it probably shouldnt fall into Infosale's hands, but for now it seems that Ellen is being protrayed as the main "villain"/objective and Infosale itself is just a minor competing party?

@amandel: I agree that attempting to save Ellen would have been a more likely choice (imo) from someone who created the programm and knows it is sentient.
Which could imply that maybe the person we are communicating with over Amys account is not Amy at all but a person trying to hurt Amy/Ellen (unlikely however, as we also communicated with Amy over mail...)

Edit 2 :
What is however more than suspect is that Marc has been keeping awfully quiet even tough Amy returned? Again, either it may be him using Amys account to hurt her even more by destroying Ellen or it might just be the PM not being thorough enough in creating his reality (no offense intended)

Agreeing with all of Minz's comments above 'tho giggling as it's now-unconcerned Danielle I've distrusted since the get go. Why was it so imperative that she contact her old high school chum, Amy, "before the 1st of December"? And Ellen is awake:
