One of the most obvious things on this page is the Fleur-di-lis tattoo. This can be a reference to many things, but I think the placement on the upper arm is significant. I think that would be specific to the criminal branding in Three Musketeers and Boy Scouts.

The second panel is somewhat similar to Washington crossing the Delaware.
I believe I see Meatwad in the third panel:

Actually, it's not Meatwad. Not sure what it is yet.

Forgot the Fleur-di-lis: There is a place with a LOT of those. OR It could mean flower garden/Botanical garden.
1994 maps? What happened in 1994? 1994-2010
2 to 3?
Boy scouts symbols the compass needle. Needle points the scouts in the right direction onward and upward.
Upper arm - fore limb of an animal. Also analogaus structures such as paired upper limbs, arm of cephalopods.
Lots of compasses in this puzzle.
And who is that strange man chewing a weed?

Re: page 4
Can't make out the words even using my magnifying glass. So I guess it is visuals we are going for.
First panel: Mulligan being confronted by some sort of officer. He doesn't look happy.
Second panel: Crothers crossing the ?????? River/lake/pond. Could make out the word bother or bothem?
Third panel: Captain pissed during card game, probably lost and dumps Mulligan's beer. Mario watching the whole thing? Why is Mario there?
Fourth panel: Cannon? Can't read a dam thing.
Fifth panel: woman dressed in clothing from 100-200 years ago sees something and screams. She looks sort of like Nancy from Oliver. What is she holding? A wand? A lever?
Sixth panel: Obviously Tom. Is he reacting to something he sees that the woman also sees. Tom to the rescue!
So what is going on here? Mulligan being confronted by Officer. Crothers sneaking away to another place for safety. Mulligan goes back to ship to play cards with the Captain. Captain is a soar loser. A cannon shoots at them while they are playing. A hooker on board screams and Tom goes to saver her???? Wait aren't woman aboard a pirate ship considered bad luck?

The diamondback snake must be important because it shows up in a few frames. It's either a reference to the comic book character:
http://en.wikipedia.org/wiki/Diamondback_ (comics)
or the actual snake. It's hard to match the colors to either.
Once again, the number of buttons displayed on Crother's jacket changes in each panel.
The three dots on the captain's ring seem to be significant. I haven't been able to find a specific ring that matches it. The dots can be the number 3 or the letter 's' in Morse Code.
Black Tom's right hand shows a perfect sign language 'L'. However, I think this is more likely suppose to tell us that he is modeled after Spider-Man. Spider-Man makes a similar gesture with his hand when he shoots webs (except spidey raises his pinky finger as well). The gloves that Black Tom wears look similar to the gadget that spidey uses to shoot webs.
I left out the tombstones because they've been discussed fairly thoroughly.

Is there a Popeye's hamburger place anywhere near the area you are at?
I looked for them, but I don't think there are many in NYC area. There are some Popeye's Chicken places.
Don't think this will help much, but there are 3 Wimpy's burger/diner joints, all uptown:

Re: Episode 6 Analysis
Thanks J, it does. There is also a Popeye's across the street from one of them. I get the feeling that the Captain is verbally lying about his directions on the train. Not sure. Still have to look into that. What does anyone else think?. After all is he is sneaky.

The snake is light green. Possibly the G train?? Then again maybe not because he has a forked tongue which is deceitfulness in speech. Then again he was chopped to pieces.
Could also mean guardian of temple or other sacred spaces..
... is S in morse code. ...---... is a distress code. Not Save Our Souls or Save Our Ship like most people think. Or 3 lots of parks with 3 BB fields.
L train? This is for the next episode anyway.
Captain also has David Bowie eyes. Did some kid also hit him in the eyes?

Way to get caught up?? Is there anywhere in the forums to get caught on the search?
I had started watching the videos during the first couple of weeks but have been out of NYC for awhile so I stopped.
It was a blast trying to figure out the first 3 episodes, and would like to work with people further, but I figured it would be easier if I got caught up rather than stating things people have already proven wrong/right.
The other thread has 259 pages and while I read a lot of them, it's hard to piece everything together lol.

Everyone has their own interpretations of this puzzle. Fellow Traveler did a great job of posting the transcripts and possible maps under the Transcripts/Maps. Mlssry & I posted what we think for possible solutions. All the people who were very experienced and had successfully figured out treasure hunts before were chased off of this site by the nasty people. This was meant to be very hard so, unless Dave/BertandErnie/Spy Guy gets to the location soon we'll be here a least a few more months. Believe me you have time to catch up. Get a nice cup of coffee and sit back relax and read the post.

page 7 main panel
The video pauses on this panel for a few seconds. The things of note are the angel with the cross, the diamondback snake (again), and the # of buttons on Capt. and Crothers. In this panel it becomes obvious that The Captain's character is based on The Punisher. He is using dual pistols and has a skull on his hat. That gives us the following Marvel characters for this comic:
The Captain = The Punisher
Crothers = Wolverine
Black Tom = Spider-Man
Mulligan = ???
It's unclear if Mulligan is based on any Marvel Comic character. It looks like Tom is holding onto Mulligan's strap. This is Spider-Man-esque. Spidey often snags people with his webs and tows them.
