I thought that "RYWTER" was just from Cory hiding his name in the first packets...I didn't think there was anything else to it or more we had to do with it?

The passwords were omitted words. The letters were taken from Frankenstein. If you go back a few pages, they are listed there.

To Argal and Stugots, expanding a little on what Emato said about the binary numbers...

If you go back to pg 34, Nichiera posted a pic from the game that had had several of the numbers filled in, with the addition of all the other email picture file name/numbers added. Granted this is several pages back and you'll need to add the past couple of numbers. But yeah, we don't have all the numbers yet. So it can't be decoded yet.

It's hard to put this more into context, since there's no date to this document. If the document is a few years old, it would make the most sense for the "she" to be Eve, I would think. I would hesitate to think that the note refers to Theresa, since it references Silva being in the dark, and as far as I know, Theresa and Silva aren't connected (Theresa works at Veil, Silva at CBALTech).

Here's what I'm thinking thus far. Keep in mind that this is all speculation: Veil hired IRIS to secure Eve and the Chip-77 research performed on her. This was all done before he left CBALTech, and when he founded Veil, this research was his starting point to complete Project-77.

I'm a little put off by the fact that the note uses the first person singular rather than a first person plural perspective. Wouldn't it sound more natural for a corporation like IRIS to use 'we' instead of 'I?' I know, it's kind of nitpicky, but it still feels unnatural.
