Why Z? Why was the puzzle sig "This is today, Z" instead of M? Noticed it early and thought it'd play a part in the puzzle, but after solving it, why Z? Was that just his ROT13 disguise?

That was my assumption. This theorem had enough red herring in it to dye all of Sweden, Finland and Norway a lovely crimson.

Drop all four Qs? Meaning the Q in the keyword?
I just found The Master Theorem about a month ago and solved a few of the puzzles. Just found time to work on this weeks (due to be last week's in 20 minutes) puzzle tonight and it looks very easy . . . until you start to work on it. I didn't try to enter in any guesses yet as they didn't look like words so I searched for forums for the site and I found this site.
I'm off to drop some Qs and try again.

Forgive my stupidity but how do you work that thing? There are four boxes. I understand the keywords go in the two bottom boxes. But when I click either button, nothing seems to happen. It seems so intuitive but I can't make sense of it so assume you are explaining it to a five year old.
This puzzle seems so easy but I am not getting anywhere with the random letters I am producing on my own and the online decryptions don't help any.

but be sure you eliminate all Qs and repeated instances of letters.
Also, I presume I don't need to mention this, but just in case,... make sure you're using the tool in the right direction, decrypting the ciphertext from the puzzle.

Yes, I understand that. I am specifically talking about the link above.
There are four boxes labeled "Plaintext," "Ciphertext," "Codeword1:," and "Codeword2:"
What goes into the Plaintext and Ciphertext boxes?
I understand the two keywords from the puzzle go into Codeword1 and 2.
Maybe I am going about this all wrong. Maybe I should ask if anyone is willing to look at my screenshot of the way I have my letters arranged and point out where my error is and then just try to do it manually.
This is a real spoiler but maybe not since it's not working for me. Can anyone see any errors in this?

I'm not sure that this is the problem you are having, but you did transpose the placement of the J and K in the lower right square.

Edit: I used your squares as posted and decoded the correct message... make sure that your do your decoding correctly!
Step 1: Find the first letter of the encrypted message in the upper right square
Step 2: Find the second letter in the lower left square
Step 3: Draw a box with these two letters as the corners, inclusive
Step 4: The letter in the top left is the first decoded letter, the letter in the lower right is the second decoded letter.
Step 5: Repeat for the next two letters in the encrypted message

WOW, there are so many things you have to do just right. I worked clockwise and used the two lowercase (top left and bottom right) sets as my grid and the two upper case as my solution. Then when I used the opposite, I started with the incorrect position so I had every pair backwards.
THANKS for all your help. I already solved this weeks but I had to use the clues. I really only ever need the third clue but I have to go through the first two just to get to it.

The reversed J & K in the lower left square do not affect the decoding.

has what I found to be a clearer illustration of the decoding process than at wikipedia.
Even using your posted squares (with the J&K reversed), I get the right answer when I decode manually.

So the grid is set up to encrypt and does work clockwise. But I was decrypting so I had to sort of work backwards . . . but my brain kept telling me to start at top left like when I read.
Thanks again everyone for your help. I am happy to have found this site and will now go back and try to get some of the archived puzzles solved.
