Well, let's look at it logically... The Operator/Slenderman (I'm just gonna use Slendy for the rest of the post) tends to cause a couple of things to whomever he stalks...
1) Paranoia
2) A really bad cough, especially when it is near
3) Eventual insanity or brainwashing

Assuming we're going with dark & gritty Batman here instead of one equipped with a bat credit card, I'm going to say that Batman is already pretty paranoid of everything and everyone, so 1 does not really apply. And without the paranoia, it's doubtful that he would ever become completely insane (or at least any more than he already is?). So really all Slendy would do would give Batman a cold. He'd fare much better than any of his other targets

Well let's keep in mind slendy can teleport, and athough he is rarely violent, he there's strong evidence he is. Batman is an exceptionally strong human, but he is notsuperhuman, the odds are stacked agienst him.

But Batman is a ninja. He can out-Operator the Operator.

Stuff like this really belongs in the Off-Topic thread, rather than creating a new one.

Hard to say, but Batman's always so crazy prepared. Maybe we'd need to give Slendy an edge....

OPERATOR OF.... God knows where....

YOU HAVE THE ABILITY TO INSTILL GREAT FEAR.

WELCOME TO THE SINESTRO CORPS.

Well, traditionally, Black Lanterns have either

A) Had powers relating to death, and/or
B) Been dead (at some point, at least), themselves.

Since both factors are still unconfirmed in The Operator's case. We have hints, but he's still pretty much a big question mark in so many ways.

To clarify, this topic DOES deserve it's own thread.

I would think Batman is impervious to rocks, so that leaves bludgeoning by Alex out of the question, and we have not seen the Operator harm anybody directly so far. As far as we know, the Operator only sees, hears, and acts through other mediums (cameras, proxies, I have no fucking idea). I find it hard to imagine that The Operator can control many people at once, or a group of individuals, so unless he controls a really powerful entity, the Operator just stands no chance fighting Batman.

But on the other hand, we don't know how resistive the Operator is to trauma.
He could be invincible, or could have a weakness.
His weakness is postulated to be "The Ark".
This "ark" may defeat him; the ark may merely stun or weaken him.
Perhaps Batman has access to, or is in possession of the "ark"

>Hell, maybe Batman IS the ark.

To conclude, we may never know how powerful the Operator is, we can only speculate his true potential. If The Operator manages to occupy the consciousness of an army of Secret Service or something crazy like that, there is no way Batman can defeat him. But I doubt we will get to see this in Marble Hornets, right?
Anyways, that is my perspective on the topic. Don't let it influence your opinions. Either one could triumph over the other, it's just a matter of opinion.

Spoiler (Rollover to View):
Batman IS the ark.

Batman would definitely be better at sneaking around than J.

Also, if Batman said that he had a hunch, that actually would be a good reason.

I think Bats would have the best chance of anyone. Consider it: he can afford advanced surveillance equipment, he is in peak physical condition so it would take him much longer to degrade due to slendersickness, he is always crazy-prepared for things, and he's taken down supernatural beings in the past. Hell, even in The Dark Knight Returns where Bats comes back to being a superhero after having retired -- 50 years old and the government has outlawed any superheroes except Superman, who works for them -- when he has adequate time to prepare he can take down Superman, who hasn't aged and is still in prime physical condition.
