New bulletin, new PDF:
https://waypointprod.blob.core.windows.net/blogfilestore/storage/blogs/headlines/2012/11/2/04_provenance.pdf
(Link was in an ALT tag)
Have another look, Section 3 just showed up well after posting.
New page here:
http://download.halowaypoint.com/content/waypoint/assets/images/9c7d42b8-98d4-493f-baf9-10ebec934c09/alert.html
New data.png there with visible parts of a glyph...
Whole lot of IGNORE comments in the new page too.
And some base64:

All there I think, just a little hard to see.

Glyph is Q, with 4 dots.

ETA - the base64 gives (so far):
Code:
MThdÀMTrkmÿ ÿ//CLASSIFIED//E=mc3//À[4@@46@@67@@76@@69@@97@@76@@64@4ÿ/

Looks like maybe MIDI file header/chunk data?

Converted the Base64 to hex, pasted that into a hex editor and saved off the file with a .mid extension.

That link is now gone from the page.

ETA - I'm curious as to whether the lengths of the <IGNORE> lines is significant.

First, login at HaloWaypoint.com. Then, head here.

OK, not sure if this gets us anywhere but here goes. In the attached plot I've counted number of characters in each line of the commented section. The very regularly spaced peaks are almost always 61 lines apart when broken into 3 groups and have 255 characters per line. The low numbers are ether alternating 6 and 7 or are 0 for small stretches. the highest peak is over 800, and the 3 peaks at the end are all 182.

Maybe a few of the numbers fill in the question marks.
