Entry 65 would definitely be a runner-up for me. It was definitely, if you ask me, the scariest moment in Marble Hornets so far. What I have trouble getting past was that it doesn't harm Tim, or even leave him with bad memories. Seeing what actually happens to someone when The Operator makes them vanish compensates somewhat, but meh.

OT: I'd have to go with the Slendy in "Greg's Final Log" from Dark Harvest. The way it moved.....SO GOOD!
I really need to watch DH from the beginning. Greg's Final Log is the only episode I've seen thus far.

The video is 30 minutes long and finding the Slenderman within the scenes is hard for he only makes a brief appearance.
