Entry 65 would definitely be a runner-up for me. It was definitely, if you ask me, the scariest moment in Marble Hornets so far. What I have trouble getting past was that it doesn't harm Tim, or even leave him with bad memories. Seeing what actually happens to someone when The Operator makes them vanish compensates somewhat, but meh.

Man, that Entry 65! Shocked

But Entry #6 will always be my favorite scene from MH, or most other series for that matter.

That clip gets to me, no matter what.

However, there is also DarkHarvest00's, which is also pretty damned scary.
