Alex's game. As it looks like we're heading into the last arc of the series... So, here's my general theory I've had for a while. Today's entry [69] actually sort of works into it quite well. I think a lot of people agree with some or more parts of it. So, to begin
The tapes that Alex gave Jay way back when are specifically chosen, by Alex, to make Alex look like a victim. Cut away is incriminating footage. And at the end of season 1, we, and Jay, are on Alex's side, and so Jay goes searching for Alex to help him: only to find out during season 2 that Alex is hardly so innocent.
A few possibilities here:
a. Alex is under control of Slenderman, but is able to fight back a little bit. He legitimately wants Jay's help, but isn't entirely coherent, so thinks the best way to go about doing this to show Jay the footage of Alex being stalked and controlled. He doesn't actually want Jay hurt. This would explain Alex muttering "I know you're there... don't follow me" from Entry #49.
b. Slenderman/Alex has a longer game, and actually created footage to make Alex look like the victim. If Alex did this, this would give an actual, in-game reason as to why the shots of The Operator look so fake in the earliest entries- these entries are fakes and edits made by Alex.
Some combination of these possibilities is entirely possible.
As of entry 69, it would appear that some of the Marble Hornets footage was actually burned by Alex (or someone else)- perhaps the more incriminating footage is on these tapes.

I think it's most likely that Alex isn't innocent. His "don't follow me" rant was filled with anger--it didn't sound worried to me. Furthermore, everything he's done, he's sounded quite irritated with Jay, and it's all seemed to be a sinister edge. There's never been anything that I see as two-toned--it's almost always been straight-up bad juju.

That would also explain why he tells Jay to leave when the Operator appears in the tunnel. Good theory.

I think the first possibility is pretty likely, but then again, why did Alex sound so angry while saying it? Was it more the strain of trying to get through Oppy's influence and communicate? And if Alex apparently thought it was Jay who came up behind him later on (instead of some random innocent guy) why did he then proceed to attack, strangle, and brutally murder him? Was that Oppy's influence, too?

I agree those are just coincidental shadows that worked as foreshadowing. As for alex's game as you put it. That's the theory I'm starting to see myself. If alex himself wasn't being controlled from the very beginning, how long has he been controlled and to what extent he's been controlled are the questions I want answered.

I agree that the original tapes were selectively chosen. But I think it is more likely that he burned the incriminating tapes as soon as he realized what had happened. The rest of the tapes that he still had, he gave to Jay.

Alex could have burned the worst tapes because he was afraid of what he saw on them. He missed the few with Operator sightings on them ,but they didn't traumatize him. Either that or he wanted Jay to investigate. Jay then starts posting the videos on youtube, which pisses Alex off because he wanted Jay investigating on the DL (not to attract attention? Or so no one would suspect why he suddenly disappeared when the Operator got him?) TTA, however helps Jay along with hints and tapes. Maybe the order to not tell anyone was to avoid TTA's interference, because obviously TTA and Alex have a beef. I still believe TTA was stalking Alex trying to use him to get "to the ark" but when Alex became combative and violent, TTA moved on to the more docile (and slightly more thick-headed) Jay. Tim was dispatched to kill Alex, but failed and ended with a broken leg. I think we'll get some of this when we see the videos that were burned. We'll find out soon enough any how.

Maybe Alex wanted Jay to help him, but he knows that he would never believe him if he flat out told him what was happening. Jay doesn't even remember working on the film to begin with...I think that's plausible as well

It would make sense for him to burn the more incriminating tapes first, but unless Alex is just really good at reverse psychology (by acting reluctant to give Jay any tapes at all) it seems unlikely to me that this is all one big manipulation from the start. The reason he gives for going after Jay later was because Jay had uploaded the videos, so he might have just been trying to make it stop rather than bringing another person into it.

I'm starting to think it's also one big set up. If Alex were really trying to hide the tapes in Entry 69, he would have buried them or destroyed them better than just putting them in a hole and letting them go. I personally would have piled dirt on them so there was no more hole.

Still, why bother hiding the tapes if you've doused them with some gas or something and tossed a match on them? Given the end of the tape in the tower where Alex says he's burning the tapes, I get the feeling he would've just did something pretty drastic that would destroy all the tapes quickly and put it all behind him.
As I said elsewhere, perhaps he left the Seth tape there so that if anyone following him watched it and heard him say in it that he burnt all the tapes, they'd see the pile of burnt tapes right outside the tower and assume there were no more.

That'd be a pretty cool twist; it turning out that Jay could've found that out earlier if he'd just looked in the hole back then
